Maybe something similar can be seen in my example here:

First time you load the content with IE it places too much space under the div... To be investigated further...

I have just released a new version (1.2) of jScrollPane. Please can you try and re-create your issue with this new version. If you can reproduce the issue then please raise a ticket on the new jScrollPane googlecode site - I am no longer using the bug reporting and support request system on this site:
